There's a lot of psychobabble mumbo-jumbo here. The Native American healing rituals seem to be portrayed with respect, if not accuracy. Scully finds the chip in her neck and has it removed which will nearly kills her in Season 4.

"Oh god Chris, you already put it in? Jeez. You were good in the beginning, but please just go away now"
"No, i'm in charge of this show, and i have many more ideas where they come from"

"Skinner wants Scully to trust him, and he wants to help her, so as she's got a gun on him and she turns away, let's have him draw his gun on her! That will be so dramatic!"
"But Scully could just look back and shoot him as he's trying to draw a gun on her, and she thinks he's going to kill her already, and now she's getting confirmation"
"Nah she won't! It will be dramatic! And it will all work out in the end!"
